The Earth monster army closes in on the Kilaak base. They prepare to strike, when suddenly the Kilaaks unleash their trump card... but it's not King Ghidorah. The final form of Hedorah now faces Earth's kaiju.
Can Godzilla, Anguirus, Gorosaurus, Rodan, etc. overcome the Smog Monster?

There are two confirmed ways to defeat Hedorah. Massive amounts of heat (electricity, powerful energy attacks, all-out assaults, etc...) or body dismemberment. We know Hedorah can't regenerate, considering Godzilla gave him something worse than a black eye. We also know he has organs. So tearing him apart works nicely. Of course, there's a problem with that. His sludge has the nasty habit of dissolving flesh.
So Godzilla and his Monster Island comrades are in trouble. Since it's 1999, it's safe to say whatever Godzilla did in later Showa films, he can do the same here. So while his atomic breath is powerful (leveling the ground beneath Titanosaurus, blowing up MechaGodzilla 2.0), it's not quite strong enough to dehydrate Hedorah. Maybe if it packed considerable force, it would've gotten the job done.
Still, there are enough kaiju present to provide assistance. Hedorah's toxic fumes won't kill the tougher monsters. It'd make 'em choke and suffer. The sludge will wreak havoc. Those eye beams aren't very strong. Really, Hedorah starts hurting 'em when they start hurting Hedorah. They gang up, tear into him, and realize they've made a horrible mistake. But if they fight on, they'll eventually win.
It won't be easy. Godzilla had trouble overpowering Hedorah. He had to focus his punches. Expect them all to be feeling it in the morning. And the next week. And probably the next month.
Or Hedorah gobbles Minya to negotiate. Godzilla accepts. There's peace on earth. Hallelujah!

Tom summed it up perfectly! As long as the team keeps fighting, they can and will defeat Hedorah. :kinggoji::dh2-ang::mothra:>>:dh2-smog:
